The applications are sold on a per user, per platform basis, so if you want to use it on OS X and iOS, that will indeed require two purchases. The iOS application is universal, so you can use it on all your iDevices, as long as all use the same Apple ID application purchases. So in your case, it's two purchases, not three.

Well, perhaps, but Apple doesn't provide any way for developers to bundle applications, so unless AgileBits wanted to give software away for free (and likely go broke), that's the way it is.
