That icon in the menu bar is for the 1Password auto-submit script. In the Mac App Store version of 1Password, when you submit a Login item the app needs to run the AppleScript to simulate pressing the enter key. The Mac App Store doesn't allow the app to do system events like this, which is why we offer a script instead.
On Yosemite, the system automatically shows that Automator cog icon in the menu bar every time a script, extension, service or anything to do with Automator is being performed. It should disappear once the script has completed. A few users have reported that it does not disappear, but we think that's an OS X issue, unfortunately.

The same is happening on my mac (Yosemite and safari all up to date). The gear wheel running all the time, says "1 password autosubmi...running" whether safari is running or not. Sorry guys. it is not good enough to say it is a Mac OS problem, it's your app! How do I turn off the constantly running gear well please. I think you have a great app, so VERY disappointed you are washing your hands of this.

The AppleScript is a single line of very simple code, it should never take anything but the briefest of moments to execute which is why it seems to be connected to Yosemite (the script hasn't changed since 1Password 4).
There is only one solution that I'm aware of at the moment and that's to remove the script so it cannot be run. It may mean some sites don't submit properly and require you to manually click the login button on the page. Personally I haven't installed the script since I replaced my MacBook and I don't really miss it. If you are okay with that then here is a link to how you would go about removing the the script.

This is not isolated to 1Password, any apps running a script on your Mac will trigger that automator icon to show up on the menu bar. That's OS X way of telling you that something is running in the background, this is normal. This is new to Yosemite and there is nothing we can do to stop it, it's an intentional design of OS X.
If it seems to be stuck as you said it happens without Safari running, then open the Activity Monitor and try to kill the process for that script, ours is called 1Password_Autosubmit.scpt.
After that, it should work. OS X sometime hangs on a script and you'd see the icon on the menubar forever. Again, that's why Apple's showing the icon on the menubar for any script, to tell you something is happening and if something is stuck.
