Apple Store pricing: why is there no upgrade discount?
Why does it cost me ~$25 more to upgrade from V4 to V5 from the Apple Store versus the AgileBits site?

Probably you are not using the same Apple ID. Upgrade from 4 to 5 should be free, though there is a cost to go from 3 to 4 (or 5).
Agile can offer a discount when upgrading from 3, but Apple do not provide any upgrade path on their App Store

I'm sorry for the confusion here!
One of the benefits of offering software for sale from our own website is that we have a bit more control over the pricing. We can do cool things like offer discounts for existing users who want to upgrade, or create coupons and free licenses whenever the need arises.
Apple's guidelines for their store are a bit more restrictive: the price of the app is the price of the app for everyone: there is no way to offer upgrade discounts.
