agilebits store versus Mac App Store (MAS) purchase

I bought my version of 1Password 4 through the AgileBits store. Now I'm reading on the AgileBits site about the ability to "Migrate from MAS to web store version". That implies you have two different versions of 1 Password 4 for the Mac out in the world. That's confusing... Why do you have two versions and which one should I want??? thanks... bob...
