I updated to the 1Password version in the app store from the 1Password from Mac. I deleted the 1Password application (Agilebits version) but am now prompted to update from version 4.4.1 even though the version I have is version 5.xx. How can I stop this...?

I suspect you may not fully have deleted the AgileBits version. There is a knowledge base article on migrating from the beta to the Mac App Store version which should help you (because it's very similar to what you want to do).
