Switching back from Multiple Vaults to one vault

I have been using multiple vaults for a while, but I don't have a need for them anymore. I'd like to switch back to using only one vault, but I cannot find a way to do so.
I have a Primary Vault and two secondary ones. I'd like one of the secondary ones to be my only vault. I see that I can delete secondary vaults, but I don't see a way to get rid of my primary vault or to select the secondary vault as my primary and only vault.
I am syncing via Dropbox, so while this is posted in the Mac forum I'd need some instructions on how to translate this change over to iOS as well.

As you noticed, there's no option to delete the Primary vault, or to change which vault is Primary. If you want to make one of your secondary vaults into your Primary vault, there are workarounds to do that - it just takes a few extra steps (and if all 3 vaults are already syncing with Dropbox, that makes it a bit easier). We can explain how to do that, but the steps will be slightly different depending on a few things, so it will help if you can let us know the following:
- Do you want to delete all the data stored in 2 of your vaults (i.e. Primary and one of the secondary vaults)? Or do you want to merge all 3 vaults into the same one?
- Are all 3 vaults currently syncing with Dropbox? (Each vault has its own sync settings, so please check those settings for each vault.)
- What version of Mac OS X are you running?
- What exact version of the 1Password app is installed on your Mac?
- Aside from your Mac and iOS device(s), what other devices/computers are you syncing with 1Password?
- How many iOS devices do you sync with 1Password, and what exact version of 1Password is installed on each?
- Does your Mac have all your current 1Password data?
- Are you syncing all vaults to each iOS device?

I want to keep only one of the secondary vaults. However, the primary vault is empty, so merging with the primary vault would work as well. The third vault (a secondary one) in this scenario can be deleted (and I know how to do that).

No. They were, but I disabled syncing in an attempt to disable the primary vault and use the secondary one as my only vault. But for the sake of this exercise the state is that I am not syncing them at the moment on my main Mac. Sync was still enabled on iOS, though I just checked and 1Password on my iPhone disabled syncing as well because the Dropbox file is missing.

Before doing anything else, you should make a new backup of your 1Password data, just in case something goes wrong and you need to restore it to the way things are right now. Just open 1Password on your Mac and go to File > Backup.
Once you've done that, you can go ahead and just delete the "third vault" from 1Password, assuming you don't need to keep any of the items stored there. You should now have only 2 vaults - your Primary vault (which is empty) and your secondary vault (that has all the data you want to keep).
Next, to make your secondary vault into the new Primary vault, what I would normally suggest is to make sure the secondary vault is synced to Dropbox (so there's an up-to-date .agilekeychain file in Dropbox for the secondary vault), reset 1Password by removing some system files, then set it up again by choosing to sync that keychain file from Dropbox as your Primary vault.
However, in your case, because your current Primary vault is empty, it would actually be much easier to simply sync the current Primary vault with your secondary vault's .agilekeychain file in Dropbox (it sounds like you deleted that keychain from Dropbox, but it's easy to re-create it). That will sync all the same data to the Primary vault, and then you can delete the secondary vault from the 1Password app. To do that, just follow these steps:
- Open 1Password and go to Preferences > Sync.
- Select your secondary vault on the left side, then choose Dropbox from the “Sync [vault name] vault with” pop-up menu.
- Click the Choose button and select your main Dropbox folder (then click Open).
Click Create New to create a new [vault name].agilekeychain file in Dropbox/1Password.
Next, select your Primary vault on the left side of the Sync preferences.
- Select Dropbox from the “Sync Primary vault with” pop-up menu.
- Click the Choose button and select the same [vault name].agilekeychain file you just created for the secondary vault (then click Open).
Click Merge with Existing to start syncing (enter your master password for the secondary vault if prompted).
If you now have all your data in the Primary vault, you can go ahead and delete the secondary vault from 1Password.
On your second Mac and iPhone, you'll simply need to re-enable Dropbox sync for the Primary vault, making sure to choose the new [vault name].agilekeychain file in Dropbox that you created in the above steps (make sure it was fully uploaded to Dropbox from the first Mac before doing that). If you still have a secondary vault in 1Password on the second Mac or iPhone, you can delete it.

all makes sense. One thing that is unclear though. On my second Mac when I enable sync for the Primary vault and point it to Dropbox and the proper vault file it asks me to merge it with its copy of the Primary vault. Is that how it is supposed to be or did I do something wrong? (Mind you, merging won't hurt as the Primary vault on the second machine is equally empty.) Same thing for iOS.

Sorry for the confusion! That's totally normal (and expected) behavior. Even though the Primary vault on the second Mac (and iPhone) is empty, it asks if you want to merge that with the keychain/vault in Dropbox because they have different data. It's just a warning to make sure you want to sync those two different things together. Once you do that, you'll have all your data in the Primary vault.
