New install with El Cap. Secondary Vault did not sync with App Store version of 1P.
After successful clean install of El Cap and reload of App Store version of 1P, main vault happily synced and repopulated. but no sign of the secondary vault... Am I about to feel really stupid?!

It would help us to give a sensible reply if you give us some more information, Please tell us:
- What version of 1P for Mac you are using
- What version of 1Password for iOS you are using
- Critically, what sync method you use to sync your 1P data (Dropbox, iCloud or wifi)

Sync is through iCloudSync for Primary Vault is flawless.

iCloud only syncs your primary vault. It won't handle secondary vaults. Could you have synced your secondary vault by another method, say Dropbox or WIFi.

Thanks, hawkmoth. Alas, no, I didn't sync another way. Is that a safe thing to do? I could very well leave cloud sync in place and use DB or even WiFi, if that's an approved technique. Could that cause harm? And...just got a thought: if I bring back a back-up, would that have secondary?

How did you back up? Manually to iTunes, according to these directions? If yes, you should be able to regain all your data, including secondary vaults. If that isn't what you mean about a backup, what were you thinking of?
I don't have multiple vaults myself, but I know from hanging around the forums that AgileBits support people often recommend using Dropbox to users who really want iCloud, but also want to use multiple vaults. And since only Dropbox permits sharing vaults among different users (Apple doesn't permit that with iCloud), that is a way to be able to share some things, but not the primary vault. So you are on the right track to leave iCloud in place and add Dropbox or WiFi for the secondary vaults.

Penderworth -- As soon as work dust settles here, I'll put that report together for you. But quick question...how would I use an MAS version of 1P syncing with both iCloud and DropBox? From what I understand above, that can be. And it would be great insurance!

I'm sorry for all the confusion about this! I think I can help clear up a few things.
First, each vault has its own sync settings, so I'm not sure whether or not you were syncing any of your secondary vaults. iCloud sync only supports the Primary vault, so if you were syncing your secondary vaults, that would have been via Dropbox or Wi-Fi sync.
It sounds like you're also using 1Password on your iOS device. If so, were you syncing multiple vaults with 1Password on that device, or just the Primary vault? If you open 1Password for iOS and go to Settings > Vaults, you can see if you have more than just the Primary vault. If so, tapping the 'i' button next to a vault name will show which sync method (if any) is currently set up for that vault. Also, if you have your secondary vaults on iOS and they're all up to date, you won't need to worry about restoring 1Password from a backup on your Mac (you'll be able to sync those vaults from iOS to Mac).

A vault cannot sync with both iCloud and Dropbox at the same time - you would have to choose one or the other. But as I mentioned above, each vault has its own sync settings, so it's possible for your Primary vault to sync with iCloud, and for your secondary vaults to sync with Dropbox (or possibly Wi-Fi).
Now, if your secondary vaults had been syncing via Dropbox, re-adding them to 1Password on your Mac is easy. If Dropbox is installed and all your Dropbox files are downloaded to that Mac, each 1Password vault that had been syncing with Dropbox should have a [vault-name].agilekeychain file in your Dropbox folder (usually within a 1Password folder). If you double-click on an .agilekeychain file, 1Password for Mac will prompt you to add that vault.
If you have Dropbox on your Mac but have trouble finding those keychain files, and/or if you're still not completely sure if or how you had been syncing your secondary vaults, a diagnostics report from your Mac should help us figure out if any .agilekeychain files are currently on your Mac, so that will help clear up some confusion about that. It will also help us to know what you find in 1Password for iOS, as far as whether you have the secondary vaults there, and if they are currently syncing. If all else fails, you mentioned a backup - is that a backup of your whole Mac? If so, that should include your 1Password data as well, so that's another possibility.
