Mac & Windows bundle with iCloud sync?
If I want to use 1Password on my Apple devices (Mac, iPhone and iPad) and with windows on my work PC and I want iCloud to sync my apple devices, do I have to purchase separate licenses for Mac and iPhone/iPad (from the App Store) and for Windows (from the agile bites store) (i.e., I can not benefit from the reduced rate of purchasing the Mac/Windows bundle from the agile bites store, because, if I do, iCloud sync will not work)?

You will not be able to use iCloud for syncing to your Windows installation, regardless of how you purchase your Apple applications. Apple has closed that off for applications that aren't sold directly on their app stores.
If you do purchase your Mac license from the Mac App Store, though, you can send your purchase receipt to support+licenses@agilebits.com, and they will give you a discount on the Windows version.
Licenses are sold on a per platform basis, so you do need separately purchased licenses for OS X, Windows, and iOS. You can install each on as many machines of the relevant platform as you use yourself. For Apple purchases, all devices need to share the same Apple ID for purchases, or in the case of OS X, be members of the same family group.
