Error message when logging on - since upgrading to 1P 5.1

This is an Apple issue. When you have two copies of an app, it will sometimes call the wrong one. I understand that Agile are working on a way to avoid this.
In the meantime, can you have the clone drive unmounted except for when you need to clone. That would solve it, and there are other less drastic things to try, such as setting that drive to not be indexed by Spotlight.

I can't see how it's an Apple issue when nothing has changed with my (Apple) setup.
This problem has only started since the 1Password upgrade to 5.1.
The external drive was and still is hooked up and 1P has been working perfectly, up until the 1P upgrade the other day.

I'm sorry that you've run into this. As @danco says, this is an issue with Yosemite where it can get a little bit zealous when looking for 1Password mini. If you have another copy of 1Password anywhere on your system (even on an external drive that is currently hooked up), there's the potential for the incorrect version of 1Password mini to be opened.
At this time, we recommend removing any extra copies of 1Password, or at least zipping them to avoid them being indexed.
We're hoping to have a better solution here soon.
